Well I don’t know, I’m definitely not an expert at the game although I think I’ve gotten to where you are.
Sorry for the generic answer, but ah go to GameFAQs or just use whichever runes match up to the enemies…
Maybe I should play through IV….someday.

The told me to equip my first ship(The Hero) with the following runes.Fire, Earth, Lightning
my second ship should have Fire, Fire
I think ship hitpoints are based on the characters you have on the ship. Maybe you missed a few recruitables and that’s why you don’t have max hit points, or whatever. Sounds like your calculations are correct for the runes though, you should be okay as long as you match them up well. Good luck Ellerkerm.
